Hi,
there may be a way to do this that I haven't already discovered, but I would love Font Expert to be able to move all installed non-system fonts to a designated directory.

Yes, when FontExpert uninsalls fonts from the Windows\Fonts folder, it copies font files to a special folder. By default, this folder is located within the root group folder, but you can select another folder in Tools/Options/General/"Backup folder with uninstalled fonts:".
You also can select "Uninstall to Group" from the right-click menu. This command copies uninstalled fonts to selected font group folder.
Another tip: Tools/Show Installed Fonts... window displays the list of installed fonts. Notice the comment in the "Known Font Comment" column. It helps to understand which fonts are a standard fonts installed by Windows.

I'm afraid FontExpert should not provide one-click solution for this task, because it is not possible to define a set of "Windows native fonts" with 100% guarantee. (For example, once upon a time Microsoft can issue new "Service Pack N" with new fonts unknown to FontExpert.)
But I hope the "Known Fonts Comment" is exactly what you need.

A group in the Groups fiew is a regular folder on your local disk. So you can create a group folder in the Groups view and then choose the "Uninstall to Group" command for selected Windows fonts. (In other words, this command name is "Uninstall to a folder located in the Groups view").
Then you can move this folder to another location (outside the groups tree). For example, select a group folder and drag it to the Folders view.
